Alligators attacking kayaks is not something we can for certain, no matter how much we wish it were so. The first thing you should do is get out of the water as quickly as possible and call 911. If you are in a boat, call the Coast Guard and they will be able to help you get to shore.
You can also call your local police department and ask them to send a patrol boat out to the area. Be sure to tell them that you saw the animal and that it was attacking your boat. This will give them the information they need to determine if it is a dangerous animal, and if so, how to deal with it.
